I use HRSource by Auxillium West, it does everything you need and the staff is very helpful. We normally have from 80 to 300 people employed.
Hope this helps.
I have been using Staff Manager and find it very helpful. We only have 20 employees and the software is for 50 or less but there is another program by the same company for larger companies- Staff Files.
Does not manage applicants
Considering I was doing everything in my own excel file creations, I love this program.
